geez, that was quick for them to start referring to Caitlin as Peter's new love..
maybe Caitlin has a power?
That could well be true = where would Peter have picked up the power to produce lightning? From Ted Sprague? Even Ted, AFAIK, has never actually produced lightning, though his hand has produced a spark that could start a car.
If this is Caitlin's power, it fits with what we think we know about Peter; that he has to think about the person whose power it is in order to consciously use it. If not, then he just needs to come up with -some- emotional connection to a use a power consciously. (Of course, regeneration is not used consciously, so he would not have to think of the cheerleader..)

Was the girl there whenever they opened the crate that Peter was locked in? I don't think she was but I'm not positive
Maybe she is apart of the Company and locked Peter up in the crate. It would explain the new power and why she is so accepting of it.

but also wasn't the future Peter fighting Sylar with Lightning powers?

There was an agent in the future that appeared in a GN who had lighning powers, but I think it was a male... That's when he got lightning in the future, maybe he got it from the same person during these4 months?
